Large numbers of putatively novel streptomycetes were isolated from environmental samples collected from in and around the root system of the tropical angiosperm, Paraserianthes falcataria. Representative isolates were assigned to 37 multi-membered and 107 single membered colour groups based on their ability to form pigments on oatmeal and peptone yeast extract iron agars. The largest taxon, colour group 3, encompassed 94 isolates which had morphological properties typical of members of the Streptomyces violaceusniger clade. Twelve representatives of this taxon chosen on the basis of Curie-point pyrolysis mass spectrometric data were compared with representatives of the validly described species which constitute the Streptomyces violaceusniger clade. Six out of the twelve representative strains were readily distinguished from one another and from the marker strains using a combination of genotypic and phenotypic properties. These organisms were consequently considered to merit species status as Streptomyces asiaticus sp. nov., Streptomyces cangkringensis sp. nov., Streptomyces indonesiensis sp. nov., Streptomycesjavensis sp. nov., Streptomyces rhizosphaerius sp. nov. and Streptomyces yogyakartensis sp. nov.

Selective isolation and characterisation of members of the Streptomyces violaceusniger clade associated with the roots of Paraserianthes falcataria.

The taxonomic status of 16 strains received as Streptomyces hygroscopicus, Streptomyces melanosporofaciens, Streptomyces sparsogenes, Streptomyces sporoclivatus and Streptomyces violaceusniger was evaluated in a polyphasic study. Eleven of the organisms formed a distinct clade in the Streptomyces 16S rRNA gene tree with the type strains of Streptomyces asiaticus, Streptomyces cangkringensis, Streptomyces indonesiensis, Streptomyces javensis, Streptomyces malaysiensis, Streptomyces rhizosphaericus, Streptomyces yatensis and Streptomyces yogyakartensis, the members of this group produced rugose ornamented spores in spiral spore chains. The eleven strains were assigned to three established and four novel species, namely Streptomyces albiflaviniger sp. nov., Streptomyces demainii sp. nov., Streptomyces geldanamycininus sp. nov., Streptomyces griseiniger sp. nov., and Streptomyces hygroscopicus, Streptomyces melanosporofaciens and Streptomyces violaceusniger. It is also proposed that S. sporoclivatus becomes a subjective synonym of S. melanosporofaciens. S. sparsogenes NRRL 2940(T), which produced ridged ornamented spores in spiral spore chains, formed a distinct phyletic line in the Streptomyces 16S rRNA gene tree and was readily distinguished from the other strains using a range of phenotypic properties. S. violaceusniger strains NRRL 8097, NRRL B-5799, NRRL 2834 and ISP 5182 fell outside the S. violaceusniger 16S rRNA gene clade and formed either smooth or ridged ornamented spores in either flexuous or spiral spore chains. These organisms were distinguished from one another and from their closest phylogenetic neighbors and were considered to merit species status as Streptomyces auratus sp. nov., Streptomyces phaeoluteichromatogenes sp. nov., Streptomyces phaeogriseichromatogenes sp. nov., and Streptomyces phaeoluteigriseus sp. nov., respectively.

The Streptomyces violaceusniger clade: a home for Streptomycetes with rugose ornamented spores.

The taxonomic position of an actinomycete isolated from an ultramafic soil in New Caledonia was examined using a polyphasic approach. The organism, which was designated SFOCin 76, was found to have chemical and morphological properties typical of streptomycetes and formed a distinct phyletic line in the Streptomyces violaceusniger clade of the 16S rDNA tree. It also showed a unique pattern of phenotypic properties that distinguished it from representatives of all of the validly described species classified in this clade. It is, therefore, proposed that strain SFOCin 76 be classified in the genus Streptomyces as Streptomyces yatensis sp. nov.

Streptomyces yatensis sp. nov., a novel bioactive streptomycete isolated from a New-Caledonian ultramafic soil.

The sites of biofilm formation in an ice cream plant were investigated by sampling both the production line and the environment. Experiments were carried out twice within a 20-day period. First, stainless steel coupons were fixed to surfaces adjacent to food contact surfaces, the floor drains and the doormat. They were taken for the analysis of biofilm at three different production stages. Then, biofilm forming bacteria were enumerated and also presence of Listeria monocytogenes was monitored. Biofilm forming isolates were selected on the basis of colony morphology and Gram's reaction; Gram negative cocci and rod, Gram positive cocci and spore forming isolates were identified. Most of the biofilm formations were seen on the conveyor belt of a packaging machine 8 h after the beginning of the production, 6.5 x 10(3) cfu cm(-2). Most of the Gram negative bacteria identified belong to Enterobacteriaceae family such as Proteus, Enterobacter, Citrobacter, Shigella, Escherichia, Edwardsiella. The other Gram negative microflora included Aeromonas, Plesiomonas, Moraxella, Pseudomonas or Alcaligenes spp. were also isolated. Gram positive microflora of the ice cream plant included Staphyloccus, Bacillus, Listeria and lactic acid bacteria such as Streptococcus, Leuconostoc or Pediococcus spp. The results from this study highlighted the problems of spread of pathogens like Listeria and Shigella and spoilage bacteria. In the development of cleaning and disinfection procedures in ice cream plants, an awareness of these biofilm-forming bacteria is essential for the ice cream plants.

A novel actinomycete, designated strain B1041(T), isolated from soil collected from the Tuz (Salt) Lake in the central Anatolia region, in Turkey, was characterised using a polyphasic taxonomic approach. The isolate was found to have chemical and morphological properties typical of the members of the genus Streptomyces and formed a distinct phyletic line in the 16S rRNA gene tree. Strain B1041(T) was found to be most closely related to Streptomyces plumbiresistens CCNWHX 13-160(T) (98.46 % sequence similarity), Streptomyces pseudovenezuelae NBRC 12904(T) (97.81 %), Streptomyces novaecaesareae NBRC 13368(T) (97.68 %), Streptomyces graminifolii JL-22(T) (97.60 %), Streptomyces phaeoluteigriseus NRRL ISP-5182(T) (97.58 %), Streptomyces ciscaucasicus NBRC 12872(T) (97.53 %) and Streptomyces pratensis ch24(T) (97.52 %). Sequence similarities with other strains of the genus Streptomyces were lower than 97.5 %. The cell wall of the novel strain was found to contain LL-diaminopimelic acid and the whole cell sugars were identified as galactose, glucose and ribose. The major cellular fatty acids were identified as anteiso C15:0 , iso C16:0 and anteiso C17:0. The predominant menaquinones found were found to be MK-9(H8) and MK-9(H6). The polar lipids detected were diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylinositol, a phosphoglycolipid and two unknown phospholipids. The genomic DNA G+C content was determined to be 70.4 mol%. On the basis of the data from this polyphasic taxonomic study, strain B1041(T) can be considered to represent a novel species within the genus Streptomyces for which the name Streptomyces seymenliensis sp. nov. is proposed (type strain B1041(T) =KCTC 29245(T) = DSM 42117(T)).

Two Gram-stain-negative, aerobic, motile and short-rod-shaped bacterial strains, designated CSK15Z-1 T and MSK8Z-1, were isolated from branch of Kandelia candel and Rhizophora stylosa, respectively, collected from Shankou Mangrove Nature Reserve in Guangxi, China, and had the ability to produce carotenoid. The 16S rRNA gene sequence similarity, average nucleotide identity (ANI) values, amino acid identity (AAI) values, and the digital DNA-DNA hybridization (dDDH) values between the two strains indicated that they should be affiliated with the same species. The AAI values between the two strains and other related species in the family Aurantimonadaceae ranged between 61.0 and 66.6%. Phylogenetic analyses based on 16S rRNA gene sequences indicated that the two strains belong to the family Aurantimonadaceae and were most closely related to Aurantimonas endophytica EGI 6500337 T and Aureimonas glaciistagni PAMC 27157 T. Phylogenomic analysis based on genome sequences showed that the two strains formed a single and stable branch within the family Aurantimonadaceae. The major respiratory quinone was Q-10. The predominant fatty acids were C18:1ω7c, C19:0 cycle ω8c and C16:0. The polar lipids contained diphosphatidylglycerol, phosphatidylglycerol, phosphatidylcholine, phosphatidylethanolamine, phosphatidylmonomethylethanolamine, an unidentified aminolipid and an unidentified lipid. In accordance with the AAI values, phylogenomic and phylogenetic analysis, phenotypic and chemotaxonomic characteristics, and genomic characterization, strains CSK15Z-1 T and MSK8Z-1 should be considered as a novel genus and species in the family Aurantimonadaceae, for which the name Mangrovibrevibacter kandeliae gen. nov. sp. nov. is proposed. The type strain is CSK15Z-1 T (= MCCC 1K07183T = JCM 34923 T).

Description and genomic characterization of Mangrovibrevibacter kandeliae gen. nov. sp. nov., a novel carotenoid-producing endophytic bacterium isolated from branch of mangrove plants

The underexplored halophilic genus Joostella within the Flavobacteriaceae family consists of only two species, both of which have received little attention for their potential biotechnological applications. In this study, we report the isolation and characterisation of a novel halophilic bacterium, strain CR20, using a genomic approach to investigate its biotechnological potential. Analysis of the 16S rRNA gene revealed that strain CR20 shares 97.5% and 96.2% sequence similarity with Joostella marina DSM 19592 T and Joostella atrarenae M1-2 T, respectively. Strain CR20 exhibited average nucleotide identity and digital DNA-DNA hybridisation values of 76.8-79.1% and 20.8-22.8%, respectively, with Joostella spp., which fall below the species delineation thresholds. Additionally, strain CR20 demonstrated average amino acid identity and percentage of conserved proteins values of 81.3-84.0% and 71.7-75.3%, respectively, with Joostella spp., above the genus delineation thresholds. Meanwhile, the average amino acid identity and percentage of conserved proteins values of strain CR20 against Galbibacter spp. are 73.9-80.0% and 61.3-72.3%, respectively, also above the genus delineation thresholds. These findings indicated strain CR20 has a close relationship with both genera. Chemotaxonomic analysis of strain CR20 identified predominant fatty acids, including iso-C17:0 3OH (25.3%), iso-C15:0 (14%), and C16:1 ω6c/C16:1 ω7c (12.2%). The assembled genome comprises 62 contigs, with a size of approximately 3,168,727 bp and a G + C content of 35.1%. Among 2,804 predicted genes, 2,559 were classified into 25 COG functional groups. A total of 68 genes with potential industrial applications were identified, including 1 β-mannanase, 2 β-xylosidases, 1 polysaccharide deacetylase, 4 other hemicellulases, 6 β-glucosidases, 25 proteases, and 29 phosphate-solubilising enzymes. Hydrolytic assays confirmed that strain CR20 produces these enzymes extracellularly. These findings highlight strain CR20 has potential for industrial applications.

A description of Joostella sp. strain CR20 with potential biotechnological applications

A Gram-stain-negative bacterium, designated as strain TK19100T, was isolated from the mid-ridge of the Southwest Indian Ocean. Cells of strain TK19100T were strictly aerobic, non-motile and short-rod shaped with fimbriae-like structures around the cell surface. Growth occurred at 15-40 °C, at pH 6.0-9.0 and with 1-10% (w/v) NaCl. Strain TK19100T shared the highest 16S rRNA gene sequence similarity with Cerasicoccus frondis NBRC 105381T of 97.74%, followed by Cerasicoccus arenae KCTC 12870T of 97.69% and Cerasicoccus maritimus NBRC 105382T of 97.40%. The phylogenetic tree based on both 16S rRNA genes and 92 core genes placed strain TK19100T in a new linage within the genus Cerasicoccus. The genome size of strain TK19100T was 5.07 Mb with the DNA G + C content 56.1%. The average nucleotide identity value and the digital DNA-DNA hybridization value of strain TK19100T compared with the closest related species, Cerasicoccus frondis, were 78.39% and 23.70%, respectively. Strain TK19100T encoded a previously unreported combination of GH16 and Carbohydrate Binding Module 96. The major fatty acids of strain TK19100T were C14:0 and C18:1 ω9c. Menaquinone-7 was the sole respiratory quinone. The phenotypic and genotypic characterization analysis indicate that strain TK19100T represents a novel species affiliated to the genus Cerasicoccus, for which the name Cerasicoccus fimbriatus sp. nov. is proposed. The type strain is TK19100T (= CGMCC 1.18957T = NBRC 116189T).

Cerasicoccus fimbriatus sp. nov., isolated from the mid-ridge of the Southwest Indian Ocean

A Gram-stain-negative, non-motile, aerobic, pale-yellow coloured and oval-shaped bacterium designated GRR-S6-38T was isolated from a tidal flat sediment that collected from Garorim Bay of the Yellow Sea, Republic of Korea. Strain GRR-S6-38T grew at 15-40 °C (optimum, 30 °C) at pH 6-9 (optimum, pH 7) and at 2-6% (w/v) NaCl (optimum, 2% NaCl). Phylogenetic analysis based on the 16S rRNA gene sequence indicated that strain GRR-S6-38T was closely related to those of J. seosinensis CL-SP26T (98.1%), J. helgolandensis DSM 14858T (97.4%), J. rubra CECT 5088T (97.4%), J. faecimaris DSM 100420T (97.4%), J. marina SHC163T (97.3%), J. donghaensis CECT 7802T (97.2%) and J. pohangensis DSM 19073T (97.1%). The average nucleotide identity and digital DNA-DNA hybridization value between GRR-S6-38T and related type strains were 71.47-78.59% and 17.80-21.40%. Strain GRR-S6-38T was characterized as having Q-10 as the predominant respiratory quinone and the major principle fatty acids (> 10%) were SF 8 (C18:1 ω7c/C18:1 ω6c, 39.3%), C19:0 ω8c cyclo (13.2%) and C18:1 ω7c 11-methyl (10.6%). The polar lipids consisted of diphosphatidylglycerol, phosphatidylcholine, phosphatidylethanolamine, phosphatidylglycerol, an unidentified lipid, two unidentified aminolipids and two unidentified phospholipids. The assembled genome of strain GRR-S6-38T has a total length of 3.32 Mbp, and a G + C content is 69.98%. Based on the polyphasic taxonomic evidence presented in this study, GRR-S6-38T is regarded to represent a novel species within the genus Jannaschia, for which name Jannaschia ovalis sp. nov. is proposed. The type strain is GRR-S6-38T (= KCTC 82518 = KACC 22240 = JCM 36187).

Jannaschia ovalis sp. nov., a marine bacterium isolated from a tidal flat sediment in the Republic of Korea

A bacterial strain, REN37T, was isolated from fermented grains of Baijiu samples collected from Sichuan, PR China. The cells of strain REN37T was Gram-negative and aerobic. The cellular morphology exhibited rod-shaped cells without flagellum, displaying non-motility. The optimal growth condition was at 32-37 °C, pH 6.0-7.0, and with a NaCl concentration of 1-2% (w/v). Based on the analysis of 16S rRNA gene sequence, strain REN37T was identified to belong to the genus of Isoalcanivorax. Its closest species was Isoalcanivorax pacificus W11-5 T (96.1%). The polar lipids were identified to be diphosphatidylglycerol, phosphatidylglycerol, phosphatidylcholine, unidentified glycolipid, two unidentified phospholipids. The predominant menaquinone was MK-12. The predominant fatty acids were C15:0 anteiso (49.4%), C16:0 iso (18.1%), C17:0 anteiso (16.5%) and C15:0 iso (9.5%). The digital DNA-DNA hybridization (dDDH), average nucleotide identity (OrthoANI) and average amino acid identify (AAI) values between strain REN37T and its most similar species were 19.2%, 74.0% and 78.0%, respectively. The DNA G + C content of the strain REN37T was 63.0 mol%. Three alkane 1-monooxygenase (alkB1) genes (1152 bp, 1149 bp, 1179 bp) were identified in the genome, indicating that strain REN37T may be associated with efficient oil-degradation capabilities. Based on the results, REN37T represents a novel specie, and the name Isoalcanivorax beigongshangi sp. nov. was proposed. The type strain is REN37T (= GDMCC 1.3120 T = JCM 35319 T).
