Biotechnology and Applied Biochemistry

Auricularia polytricha belonging to Basidiomycota has the ability to degrade lignocellulose. However, there has been no resource in public databases examining the transcriptome of A. polytricha. In this study, high-throughput sequencing platform BGISEQ-500 was used to generate large amount of transcript sequences from A. polytricha for gene discovery and molecular marker development. A total of 28,102 unigenes were discovered from the assembly of clean reads. In addition, functional categorization of the gene ontology (GO) and Kyoto encyclopedia of genes and genomes (KEGG) metabolic pathways revealed several important biological processes. GO annotation analysis presented 47 categories, with the major subcategories being catalytic activity, binding, cellular process, metabolic process, and cell. Among the five functional categories and 21 subcategories of processes discovered from KEGG, global and overview maps, carbohydrate metabolism, transport, and catabolism are the main subcategories. Furthermore, among the unigenes related to lignocellulosic degradation discovered by KEGG pathway enrichment analysis, 2, 5, and 16 unigenes in de novo assembly of A. polytricha transcriptome were found to relate to cellulose, hemicellulose, and lignin degradation, respectively. The study provided valuable information on the degradation of lignocellulose to facilitate research on the degradation mechanism, molecular marker, functional research, gene mapping, and other multigenomic studies of species containing lignocellulose.

De novo assembly of Auricularia polytricha transcriptome and discovery of genes involved in the degradation of lignocellulose

Wild-type Escherichia coli usually does not accumulate l-threonine, but E. coli strain TWF001 could produce 30.35 g/L l-threonine after 23-H fed-batch fermentation. To understand the mechanism for the high yield of l-threonine production in TWF001, transcriptomic analyses of the TWF001 cell samples collected at the logarithmic and stationary phases were performed, using the wild-type E. coli strain W3110 as the control. Compared with W3110, 1739 and 2361 genes were differentially transcribed in the logarithmic and stationary phases, respectively. Most genes related to the biosynthesis of l-threonine were significantly upregulated. Some key genes related to the NAD(P)H regeneration were upregulated. Many genes relevant to glycolysis and TCA cycle were downregulated. The key genes involved in the l-threonine degradation were downregulated. The gene rhtA encoding the l-threonine exporter was upregulated, whereas the genes sstT and tdcC encoding the l-threonine importer were downregulated. The upregulated genes in the glutamate pathway might form an amino-providing loop, which is beneficial for the high yield of l-threonine production. Many genes encoding the 30S and 50S subunits of ribosomes were also upregulated. The findings are useful for gene engineering to increase l-threonine production in E. coli.

Transcriptomic analysis of an<scp>l</scp>‐threonine‐producingEscherichia coliTWF001

α-L-Arabinofuranosidase (Abf) is a potential enzyme because of its synergistic effect with other hemicellulases in agro-industrial field. In this study, directed evolution was applied to Abf from Geobacillus vulcani GS90 (GvAbf) using one round error-prone PCR and constructed a library of 73 enzyme variants of GvAbf. The activity screening of the enzyme variants was performed on soluble protein extracts using p-nitrophenyl α-L-arabinofuranoside as substrate. Two high activity displaying variants (GvAbf L307S and GvAbf Q90H/L307S) were selected, purified, partially characterized, and structurally analyzed. The specific activities of both variants were almost 2.5-fold more than that of GvAbf. Both GvAbf variants also exhibited higher thermal stability but lower alkaline stability in reference to GvAbf. The structural analysis of GvAbf model indicated that two mutation sites Q90H and L307S in both GvAbf variants are located in TIM barrel domain, responsible for catalytic action in many Glycoside Hydrolase Families including GH51. The structure of GvAbf model displayed that the position of L307S mutation is closer to the catalytic residues of GvAbf compared with Q90H mutation and also L307S mutation is conserved in both variants of GvAbf. Therefore, it was hypothesized that L307S amino acid substitution may play a critical role in catalytic activity of GvAbf.

Abstract Glucose oxidase is a subset of oxidoreductase enzymes that catalyzes the transfer of electrons from an oxidant to a reductant. Glucose oxidases use oxygen as an external electron acceptor that releases hydrogen peroxide (H 2 O 2 ). Glucose oxidase has many applications in commercial processes, including improving the color and taste, increasing the persistence of food materials, removing the glucose from the dried egg, and eliminating the oxygen from different juices and beverages. Moreover, glucose oxidase, along with catalase, is used in glucose testing kits (especially in biosensors) to detect and measure the presence of glucose in industrial and biological solutions (e.g., blood and urine specimens). Hence, glucose oxidase is a valuable enzyme in the industry and medical diagnostics. Therefore, evaluating the structure and function of glucose oxidase is crucial for modifying as well as improving its catalytic properties. Finding different sources of glucose oxidase is an effective way to find the type of enzyme with the desired catalysis. Besides, the recombinant production of glucose oxidase is the best approach to produce sufficient amounts of glucose oxidase for various uses. Accordingly, the study of various aspects of glucose oxidase in biotechnology and bioprocessing is crucial.

Glucose oxidase: Applications, sources, and recombinant production

As a consequence, the processes used to produce these products must be able to meet market requirements. The present paper reviews the current technologies available for animal cell culture and highlights the advantages and disadvantages of each method, while also providing details of recent case studies. Processes are described for both suspension and anchorage-dependent cell lines.

Bioreactor systems for the production of biopharmaceuticals from animal cells

Breast cancer, one of the most prevalent malignant tumors in women worldwide, is characterized by a poor prognosis and high susceptibility to recurrence and metastasis. Ferroptosis, a lipid peroxide-dependent programed cell death pathway, holds significant potential for breast cancer treatment. Therefore, investigating the regulatory targets and associated mechanisms of ferroptosis is crucial. In this study, we conducted proteomic screening and identified isocitrate dehydrogenase 2 (IDH2) as an important player in breast cancer progression. Our findings were further supported by CCK-8 assays, transwell experiments, and scratch assays, which demonstrated that the elevated expression of IDH2 promotes breast cancer progression. Through both in vitro and in vivo experiments along with the erastin treatment, we discovered that increased expression of IDH2 confers resistance to ferroptosis in breast cancer cells. By employing Western blot analysis, Co-IP techniques, and immunofluorescence staining methods, we elucidated the upstream molecular mechanism involving SENP1-mediated SIRT3 de-SUMOylatase, which enhances IDH2 enzyme activity through deacetylation, thereby regulating cell ferroptosis. In conclusion, our study highlights the role of the SENP1-SIRT3 axis in modulating ferroptosis via IDH2 in breast cancer cells, providing valuable insights for developing targeted therapies aimed at enhancing ferroptosis for improved management of breast cancer.

Nanocellulose is the renewable biopolymer produced in nature by different bacteria. The widespread use of nanocellulose in industrial processes increases the demand for this valuable biomaterial. To overcome the high cost of producing nanocellulose using the Hestrin-Schramm medium, alternative agricultural waste has been studied as a potential low-cost supply. This study investigated the optimization and physicochemical characterization of cellulose membrane obtained, utilizing a low-cost substrate--papaya peel-based medium, with Novacetimonas hansenii BMK-3.The maximum yield of nanocellulose was found at an inoculum age 24 h, inoculum size 10% (v/v), incubation time 15 days, pH 3.5, media:flask volume ratio 1:2.5, and temperature 30°C. Cellulose yield produced using the papaya peel-based medium was nearly four times more than using the Hestrin-Schramm medium. The structural and physical properties of cellulose were characterized using field emission scanning electron microscopy, Fourier-transform infrared spectroscopy, X-ray diffraction, thermogravimetric analysis, and derivative of thermogravimetric analysis. Cellulose produced using papaya peel-based medium had similar properties to cellulose produced in the Hestrin-Schramm medium. The results suggested papaya peels as a cost-effective substrate for cellulose production with enhanced yield. This study reports an eco-friendly approach for the management of papaya peels waste disposal and production of value-added product. This is the first report mentioning the valorization of papaya fruit peel waste for the production of cellulose.

Abstract Magnetic nickel oxide multi‐walled carbon nanotubes (MWCNT‐NiO) were employed in the immobilization of xylanase from Thermomyces lanuginosus , after modification with (3‐glycidoxypropyl)trimethoxysilane or 3‐aminopropyltriethoxysilane (APTES). The APTES‐derivatized MWCNT‐NiO particles were activated with glutaraldehyde to immobilize T. lanuginosus xylanase via covalent attachment. The (3‐glycidoxypropyl)trimethoxysilane‐derivatized MWCNT‐NiO particles were directly used for the covalent immobilization of T. lanuginosus xylanase, or the formed epoxy groups were converted to aldehyde groups. The free xylanase had maximum activity at pH 7.5, whereas the immobilized samples showed an optimum pH of 7.0. The optimum temperature was 60°C for the xylanase samples. The thermal stability of xylanase increased at 7 and/or 12 folds after immobilization. The results of xylooligosaccharide synthesis showed that the main formed xylooligosaccharides were xylobiose, xylotriose, and xylotetraose for the immobilized xylanase samples. Furthermore, an effect of the enzyme loading could be found, an increase in this parameter promoted that xylobiose and xylotriose amounts slightly increased, whereas xylotetraose amount slightly decreased. The immobilized xylanase samples retained at least 80% of their initial activity after five reuses at pH 7.0 and 60°C. The results show that the new xylanase preparations were easily separable, thermally stable, and reusable in the synthesis of xylooligosaccharides.

Effect of the activation strategy of nickel oxide‐multi‐walled carbon nanotubes on the immobilization of xylanase for synthesis of xylooligosaccharides

Abstract Irinotecan (CPT‐11), a chemotherapeutic agent used to treat several types of cancer, induces cytotoxic effects on healthy cells. The epidermal growth factor receptor (EGFR) plays a crucial role in various forms of cancer. Nimotuzumab (NmAb), a monoclonal antibody that targets the EGFR, is utilized in some countries to treat malignancies that have an overexpression of EGFR. Yet, there is a lack of literature on the potential anticancer properties of the CPT‐11 and NmAb combination on in vitro human cervical cancer cells. This study investigates the apoptosis mode of the CPT‐11 and NmAb combination on cervical HeLa cancer cells. The Annexin V/propidium iodide staining examination demonstrated that the combination of CPT‐11 and NmAb resulted in a decrease in the number of viable cells and more potent induction of cell apoptosis than the effects of CPT‐11 or NmAb alone in HeLa cells. Furthermore, the combined treatment resulted in elevated levels of reactive oxygen species (ROS) and Ca 2+ compared to the treatment with CPT‐11 or NmAb alone. Cells that were pretreated with N ‐acetyl‐ l ‐cysteine, a substance that scavenges ROS, and then treated with CPT‐11, NmAb, or a combination of CPT‐11 and NmAb exhibited higher numbers of viable cells compared to those treated with CPT‐11 or NmAb alone. The combination of CPT‐11 and NmAb resulted in significantly higher caspase‐3, ‐8, and ‐9 activity levels than CPT‐11 or NmAb alone, as measured by flow cytometer assay. The combination of CPT‐11 and NmAb in HeLa cells resulted in elevated endoplasmic reticulum stress‐, mitochondria‐, and caspase‐mediated proteins compared to treatment with CPT‐11 or NmAb alone. According to these observations, NmAb enhances the effectiveness of CPT‐11 in fighting cancer by stimulating cell death in the HeLa cells. Therefore, NmAb has the potential to improve the efficacy of CPT‐11 as a future cervical cancer treatment in humans.
