Soil beneficial bacteria and their role in plant growth promotion: a review

Abstract Background For many years, denim-heavy quality cotton twill colored with indigo colors and with a well-worn/faded look has held a lot of appeal. Machine damage, drainage system blockage, and other issues come with the conventional usage of pumice stones for “stone-washing” denims. In view of the abovementioned information, a range of works has been done to investigate the economic prospects of bacterial cellulase enzymes for use in industrial processes, including biopolishing in the textile sector. Ethiopia has excellent termite diversity to isolate bacterial gut-associated cellulose enzymes for biostoning applications. The main purpose of this study was, therfore, to decipher how to isolate and characterize cellulase enzymes from termite (Isoptera) gut bacteria with the intention of employing it for biostoning of textiles. Purpose To use cellulolytic enzymes of Klebsiella oxytoca (M21WG) and Klebsiella sp. (Z6WG) isolated from termite guts in biostoning of textiles and improving garment quality. Methods Cellulase enzyme-producing bacteria were isolated and screened from the guts of worker termites sampled from Meki and Zeway termite mounds in the Central Rift Valley region of Ethiopia. Bacterial screening, biochemical, morphological, and 16S rRNA sequence identification techniques were employed to characterize the bacterial strains. In addition, the production, optimization, and purification of the associated cellulase enzymes were employed, and the potential application of the enzymes for biostoning of a textile was demonstrated. Result The isolated M21WG was found to be 99% identical to the Klebsiella oxytoca (MT104573.1) strain, while the isolated Z6WG showed 97.3% identity to the Klebsiella sp. strain (MN629242.1). At an ideal pH of 7, a temperature of 37 °C, a 72-h incubation time, and a substrate concentration of 1.5% carboxymethylcellulose sodium, the maximum activity of the crude cellulase extract from these bacteria was assessed. These bacteria produced cellulase enzymes that were moderately efficient. Consequently, it was determined that the cellulase enzymes were effective for biostoning of denim cloth. Conclusion It was determined that Klebsiella oxytoca (M21WG) and Klebsiella sp. (Z6WG) could be used as a doorway to better understand harnessing the use of these cellulase-producing bacteria from termite (Isoptera) guts. In this study, it was also attempted to assess the effectiveness of the two bacterial isolates in biostoning in anticipation of their potential application in the textile realm.

Harnessing the potential use of cellulolytic Klebsiella oxytoca (M21WG) and Klebsiella sp. (Z6WG) isolated from the guts of termites (Isoptera)

Abstract Background The upflow anaerobic sludge blanket (UASB) reactors rely on bacterial communities to break down pollutants in wastewater (municipal or industrial). Methods and results In this study, a novel combination of UASB followed by aerobic treatment has been proposed for the treatment of municipal wastewater focusing on bacterial communities using high-throughput sequencing and parasite removal in this novel combination of reactors. Moreover, economic estimation of the compact unit composed of two overlapping UASB reactors, followed by a downflow hanging non-woven fabric (DHNW) reactor, the anaerobic baffled reactor (ABR), and chlorine unit was investigated in this study based on community populations of 1000 and 10,000 inhabitants, with a municipal plant capacity of 54,000 and 540,000 m 3 /year. Cost estimation was conducted based on two scenarios, one considering the contingency cost and auxiliary facility, and the other excluding them. Non-metric multidimensional scaling (nMDS) revealed that the treatment stages structured the microbial communities. Proteobacteria was the most prevalent phylum in all treatment stages, followed by Bacteroidota in most stages. Firmicutes and Actinobacteria were also present in significant amounts. The treatment system achieved from 40 to 66.67% removal of parasites (parasitic nematode, Cryptosporidium , and microsporidia). Redundancy analysis (RDA) indicated a strong positive correlation between chemical and biological oxygen demand (COD/BOD) with Campylobacterales and could be used as a bioindicator of treatment performance. Conclusion These findings can inform the development of more efficient and sustainable wastewater treatment systems that take into account microbial ecology and economic considerations.

Abstract Background Pseudomonas spp. are well-studied plant growth promoters, particularly in the context of root colonization. However, the specific genetic factors that determine its fitness in the rhizosphere remain largely unexplored. This study breaks new ground by employing transposon insertion sequencing (Tn-Seq) to identify the genetic factors in Pseudomonas asiatica JR11 that are crucial for colonizing corn roots. Results We created a transposon mutant library of P. asiatica JR11 with 91,884 insertion sites and subjected it to three consecutive enrichment cycles within the corn root system. A total of 79 genes were identified as essential for root colonization (negatively-selected), while 22 genes were found to counteract root colonization efficiency (positively-selected), with both sets being commonly present across all three cycles. These genes involve amino acid metabolism, cell wall biosynthesis, and protein functions. Additionally, we found four negatively-selected and four positively-selected hypothetical proteins that consistently influenced root colonization fitness. Conclusions The identification of these molecular determinants opens up exciting possibilities for further research. Understanding these pathways could lead to the development of novel strategies for enhancing the fitness of P. asiatica JR11 during corn root colonization, with potential implications for plant growth promotion and agricultural practices.

Genome-wide identification of root colonization fitness genes in plant growth promoting Pseudomonas asiatica employing transposon-insertion sequencing

Abstract Background Directly discharging livestock and poultry slaughter blood without proper treatment can cause severe ecological damage. Exploring the use of microorganisms to break down waste blood into smaller molecules such as peptides and amino acids, as well as investigating the possibility of transforming these small molecules into water-soluble fertilizers containing amino acids, holds significant research value in the comprehensive utilization of livestock and poultry blood. Results In this study, a single strain of Bacillus pumilus NWMCC0302, which has effectively degraded bovine blood, was isolated from abattoir blood sludge using casein agar plates and Columbia blood agar plates. The degradation test was carried out using bovine raw blood as a nitrogen source in the medium, and the results showed that the strain degraded 53.83% of bovine blood under optimal degradation conditions. The whole genome sequencing of Bacillus pumilus NWMCC0302 was conducted using the second-generation DNBSEQ platform and the third-generation PacBio platform, employing high-throughput sequencing technology. The size of the strain's entire genome was determined to be 3 868 814 bp with a G-C content of 41.63%. The total gene length accounted for 88.98% of the genome length at 3 442 341 bp and encoded 4 113 genes. The strain contained 79 tRNAs, 24 rRNAs, 7 sRNAs, and 296 repetitive sequences. The gene data obtained from sequencing were also functionally annotated using the COG, KEGG, and VFDB databases. In the COG database, 310 genes were involved in amino acid transport and metabolism, including 10 catabolic proteins related to COGs. In the KEGG database, were 201 genes involved in amino acid metabolism pathways, including 8 genes in nitrogen metabolism pathways and 2 genes in oxidative pathways. The VFDB database contains two lysostaphin genes and one serine protease-hydrolyzed ClpP gene. Conclusions In summary, Bacillus pumilus NWMCC0302 was screened for its efficient ability to degrade bovine blood. Additionally, the genetic information of Bacillus pumilus NWMCC0302 was revealed at the genetic level, providing a feasible experimental method for applying this strain to the degradation of blood from slaughtered livestock and poultry. Moreover, it is a potential functional strain for producing amino acid-containing water-soluble fertilisers.

Complete genome sequence of Bacillus pumilus NWMCC0302, a strain for degrading bovine blood

Abstract Background Cigar tobacco leaves contain abundant bacteria and fungi that are vital for their quality. In this study, the microbial communities were analyzed in the artificial mildewed cigar tobacco leaves of different mildew stages (healthy control, early stage, middle stage and late stage). Results For cigar wrapper tobacco leaves, there was an increased bacterial genera abundance of Terribacillus , Bacillus and Micrococcus , while there was an increased fungal genera abundance of Aspergillus , Penicillium and Mucor . For cigar filler tobacco leaves, there was an increased bacterial genera abundance of Staphylococcus , while there was an increased fungal genera abundance of Aspergillus and Trichomonascus . Microbial communities (bacterial and fungal) showed significantly different compositions in both cigar wrapper and filler tobacco leaves from different mildew stages. The top important microbial communities (bacterial and fungal) in cigar wrapper and filler tobacco were Sphingomonas , Aerococcus , Wallemia and Trichomonascus , respectively. Conclusion This study provided evidence for the great changes in microbial communities during the mildew process of cigar wrapper and filler tobacco. The effects of the dominant bacterial genera and fungal genera on tobacco mildew should be explored in depth, whose findings may be applied to develop strategies for controlling tobacco mildew.

Microbial community analysis of mildewed cigar tobacco leaves from high-throughput sequencing data

Abstract Background Microbial contributions to soil organic carbon formation have received increasing attention, and microbial carbon use efficiency is positively correlated with soil organic carbon storage. Mainbody This work reviews the impact on microbial carbon use efficiency from six constraints, including plant community composition and diversity, soil pH, substrate quality, nutrient availability and stoichiometric ratios, soil texture and aggregates, water and thermal constraints, and external nutrient inputs. In general, the response of microbial carbon use efficiency showed large uncertainty to above constraints, including positive-, negative-, or non-correlation. However, some factors are biased, more likely to promote or inhibit carbon use efficiency. For example, external nutrient input (N, P, K, Ca) tended to promote carbon use efficiency, while climate warming showed more negative influence. Conclusion Further, overwhelming works focused on single constraint, we suggest the importance to consider the synergistic influence of multiple environmental variables on microbial carbon use efficiency, special for the regulation mechanism of biological-environmental interactions.
