Apoptosis and inflammation are important cellular processes that are highly regulated through specific protein–protein interactions (PPI). Proteins involved in these signaling cascades often carry PPI domains that belong to the death-domain superfamily. This includes the structurally well-characterized Death Domain (DD), the Death Effector Domain (DED) and the Caspase Recruitment Domain (CARD) subfamilies. Recently, a fourth member of the DD superfamily was identified, the Pyrin Domain (PYD). Based on sequence alignments, homology to other domains occurring in death-signalling pathways, and secondary-structure prediction, the PYD was predicted to have an overall fold similar to other DD superfamily members. Just recently, NMR structures of two PYDs have been determined. The PYD structures not only revealed the DD superfamily fold as previously predicted, but also distinct features that are characteristic exclusively for this subfamily. This review summarizes recent findings and developments regarding structural aspects of the DD superfamily, with a special emphasis on the PPIs of the DD superfamily. To cite this article: A. Fire and death: the pyrin domain joins the death-domain superfamily

Hardwood trees are able to reorient their axes owing to tension wood differentiation. Tension wood is characterised by important ultrastructural modifications, such as the occurrence in a number of species, of an extra secondary wall layer, named gelatinous layer or G-layer, mainly constituted of cellulose microfibrils oriented nearly parallel to the fibre axis. This G-layer appears directly involved in the definition of tension wood mechanical properties. This review gathers the data available in the literature about lignification during tension wood formation. Potential roles for lignin in tension wood formation are inferred from biochemical, anatomical and mechanical studies, from the hypotheses proposed to describe tension wood function and from data coming from new research areas such as functional genomics.

To infer the anatomical evolution of the Hymenophyllaceae (filmy ferns) and to test previously suggested scenarios of regressive evolution, we performed an exhaustive investigation of stem anatomy in the most variable lineage of the family, the trichomanoids, using a representative sampling of 50 species. The evolution of qualitative and quantitative anatomical characters and possibly related growth-forms was analyzed using a maximum likelihood approach. Potential correlations between selected characters were then statistically tested using a phylogenetic comparative method. Our investigations support the anatomical homogeneity of this family at the generic and sub-generic levels. Reduced and sub-collateral/collateral steles likely derived from an ancestral massive protostele, and sub-collateral/collateral types appear to be related to stem thickness reduction and root apparatus regression. These results corroborate the hypothesis of regressive evolution in the lineage, in terms of morphology as well as anatomy. In addition, a heterogeneous cortex, which is derived in the lineage, appears to be related to a colonial strategy and likely to a climbing phenotype. The evolutionary hypotheses proposed in this study lay the ground for further evolutionary analyses that take into account trichomanoid habitats and accurate ecological preferences. Une étude sur l'anatomie caulinaire des fougères trichomanoïdes (Hymenophyllaceae) a été conduite sur un échantillonnage représentatif de 50 espèces dans le but d'inférer l'évolution anatomique et de tester des hypothèses d'évolution régressive déjà proposées pour la famille. L'évolution des caractères anatomiques (qualitatifs et quantitatifs) et des formes de croissance supposées associées a été inférée via une méthode de maximum de vraisemblance. Les corrélations potentielles entre caractères ont ensuite été testées avec une méthode de biologie comparative phylogénétique. Les observations confirment l'homogénéité anatomique aux niveaux générique et sous-générique. Les stèles réduites et sub-collatérales/collatérales dériveraient d'une protostèle ancestrale massive, et les types sub-collatéraux/collatéraux seraient corrélés avec une réduction de l'épaisseur du rhizome et une régression du système racinaire. Ces résultats corroborent l'hypothèse d'une évolution régressive aussi bien morphologique qu'anatomique au sein de la lignée. En outre, l'apparition d'un cortex hétérogène serait corrélée à une stratégie coloniale et vraisemblablement à un port grimpant. Des hypothèses évolutives sont proposées, encourageant des études complémentaires qui intégreraient l'habitat et les préférences écologiques.

Anatomical diversity and regressive evolution in trichomanoid filmy ferns (Hymenophyllaceae): A phylogenetic approach

Plant Zn/Cd/Pb/Co P1B-ATPases (HMAs) play different roles, among which are the control of metal transport from the roots to the shoot and/or from the cytoplasm into the cell vacuole. Transferring the knowledge acquired on HMAs from model species to HMAs from other species requires one to identify orthologues in these other species. Through an extensive screening of the public sequence databases, 96 plant P1B-ATPases showing orthology to any of the AtHMA1, AtHMA2, AtHMA3 or AtHMA4 isoforms were identified from 32 plant species belonging to 15 botanical families. The number of paralogues within a species varied greatly from species to species, even within a specific botanical family, suggesting that gene duplication events occurred after speciation. The phylogenetic tree gathering the Zn/Cd/Pb/Co P1B-ATPases was strongly structured according to the botanical family to which the sequences could be related to. In particular, no strict orthology relationship links the Brassicaceae HMAs to the non-Brassicaceae or the Poaceae ones. Recent data showed that the sole rice HMA characterised to date displays different functional properties from the Arabidopsis HMAs. Altogether, data suggest that it might be risky to directly transfer the knowledge acquired through the study of HMAs in model plant species to HMAs from other species. Les P1B-ATPases à Zn/Cd/Pb/Co végétales (HMAs) sont impliquées dans le contrôle du transport des métaux des racines vers les feuilles, ou pour certaines du cytoplasme vers la vacuole. Le transfert aux autres espèces végétales des connaissances acquises sur les HMAs déjà caractérisées impose d’identifier les orthologues de ces HMAs chez ces autres espèces. Un criblage extensif des bases de données publiques de séquences a permis d’identifier 96 P1B-ATPases orthologues à l’une ou l’autre des isoformes AtHMA1, AtHMA2, AtHMA3 ou AtHMA4 chez 32 espèces végétales appartenant à 15 familles botaniques. Le nombre de paralogues est très variable d’une espèce à l’autre, y compris au sein d’une même famille botanique. Cela suggère que des événements de duplication de gènes se sont produits après spéciation. L’arbre phylogénétique regroupant les P1B-ATPases à Zn/Cd/Pb/Co s’est avéré fortement structuré en fonction des familles botaniques auxquelles les séquences sont rattachées. En particulier, aucune orthologie stricte ne lie les isoformes d’HMA identifiées chez les brassicacées à celles qui sont identifiées chez les non-brassicacées ou chez les poacées. Des données fonctionnelles obtenues par ailleurs montrent que la seule HMA de riz caractérisée à ce jour possède des propriétés différentes des HMAs d’Arabidopsis. L’ensemble des données suggère qu’il semble difficile de transférer directement aux HMAs des autres espèces les propriétés fonctionnelles des HMAs d’Arabidopsis ou de riz.

The double fertilization of flowering plants is a complex process, encompassing multiple steps. From its discovery more than a century ago, many useful descriptive approaches have been employed to better unveil specific steps/mechanisms. More recently, the development of an in vitro assay developed in our laboratory, has allowed a better understanding of this phenomenon. However, in vitro methods may show some limitations. The search for complementary strategies, especially with the search of mutants affected in the fertilization step allowed one to elucidate this critical and unique phenomenon in living organisms. Genes involved in pollen tube guidance or pollen discharge in synergids have been identified, as well as genes exhibiting differential expression in sperm, egg and central cells before and after fertilization. A calcium wave proved to correspond to the first cellular event seen after cytoplasmic fusion in the fertilized egg cell or zygote, which develops into a multi-cellular organism with an elaborate body plan. The development of the fertilized central cell into a nourishing tissue (endosperm) starts with the formation of the coenocyte, a multinuclear single cell unique in the plant kingdom, cellularization occurring later on. The balance of the paternal and maternal genomes, which is under the control of the FIS polycomb group complex, was found to be of the utmost importance for the successful development of the seed. Depuis sa découverte, il y a plus d'un siècle, plusieurs approches, essentiellement descriptives, ont été successivement développées. Plus récemment, une approche in vitro a permis de mieux comprendre ce phénomène. Néanmoins, de telles méthodes in vitro peuvent présenter des limitations. La recherche de nouvelles stratégies, en particulier l'étude de mutants affectés dans la fécondation, est utile car elle permet de mieux comprendre cette étape critique et unique des organismes vivants. Ces nouvelles approches ont permis la découverte de gènes impliqués dans l'attraction du tube pollinique ou la décharge du pollen dans les synergides ainsi que la caractérisation de gènes exprimés de manière différentielle entre le gamète mâle, l'oosphère et la cellule centrale avant ou après fécondation. Une vague de calcium est le premier évènement cellulaire documenté après fusion cytoplasmique dans l'oosphère fécondé ou zygote, qui se développe en un organisme pluricellulaire avec un plan d'organisation très élaboré. Le développement de la cellule centrale en tissu nourricier, l'albumen, commence par la formation d'un cénocyte, une cellule multi-nucléée unique aux plantes, qui sera suivie par une cellularisation. Fertilization and early seed formation

In the mammalian central nervous system (CNS), adult neurons fail to regenerate spontaneously upon axon injury, which leads to a permanent and irreversible loss of neuronal functions. For more than 15 years, much effort was invested to unlock axon regrowth programs based on extensive transcriptomic characterization. However, it is now well described that mRNA and protein levels correlate only partially in cells, and that the transcription process (from DNA to mRNA) may not directly reflect protein expression. Conversely, the translation process (from mRNA to protein) provides an additional layer of gene regulation. This aspect has been overlooked in CNS regeneration. In this review, we discuss the limitations of transcriptomic approaches to promote CNS regeneration and we provide the rationale to investigate translational regulation in this context, and notably the regulatory role of the translational complex. Finally, we summarize our and others' recent findings showing how variations in the translational complex composition regulate selective (mRNA-specific) translation, thereby controlling CNS axon regrowth. Dans le système nerveux central (SNC) des mammifères, les neurones adultes ne se régénèrent pas spontanément après une lésion de leur axone, ce qui entraîne une perte permanente et irréversible des fonctions neuronales. Pendant plus de 15 ans, de nombreux efforts ont été déployés pour débloquer les programmes de régénération des axones sur la base d'une caractérisation transcriptomique approfondie. Cependant, il est maintenant bien décrit que les niveaux d'ARNm et de protéines ne sont que partiellement corrélés dans les cellules, et que le processus de transcription (de l'ADN à l'ARNm) peut ne pas refléter directement l'expression des protéines. Inversement, le processus de traduction (de l'ARNm à la protéine) ajoute un niveau supplémentaire de régulation des gènes. Cet aspect a été négligé dans la régénération du SNC. Dans cette revue, nous discutons des limites des approches transcriptomiques pour promouvoir la régénération du SNC et nous expliquons pourquoi il est nécessaire d'étudier la régulation traductionnelle dans ce contexte, en présentant notamment le rôle régulateur du complexe traductionnel. Enfin, nous résumons nos découvertes récentes et celles d'autres chercheurs, qui montrent comment les variations de la composition du complexe traductionnel régulent la traduction sélective (spécifique à l'ARNm), contrôlant ainsi la régénération des axones du SNC.

Axon regeneration: an issue of translation

Recent climate and land use change, and pollution have led to concerning alterations in biodiversity and ecosystem functions, jeopardizing nature's contributions to people. Mountainous regions are not immune to these threats, experiencing the impacts of global warming, increased recreational activities, and changes in agricultural practices. Leveraging the natural elevational gradients of mountain environments, the ORCHAMP program was established in 2016 as a comprehensive initiative to monitor, understand, and predict the repercussions of environmental changes on biodiversity and associated ecosystem functions in the French Alps and Pyrenees.Beyond its monitoring role, ORCHAMP has catalyzed the development of tools for data integration, statistical analyses, visualization, and AI-based automated data processing and predictions. Through a combination of traditional sampling methods (e.g., botanical surveys) and cutting-edge technologies (remote-sensing, environmental DNA, video, and acoustic sensors), the program offers a holistic approach to understanding how biodiversity faces environmental changes. By showcasing examples and key results, this paper provides an overview of ORCHAMP's advancements and outlines potential future directions. The broad inclusion of diverse monitoring techniques and data treatments positions ORCHAMP as a pioneering effort, paving the way for long-term insights into biodiversity dynamics—a crucial step toward effective conservation strategies. Les récents changements en matière de climat et d'utilisation des sols, ainsi que la pollution, ont entraîné des altérations préoccupantes de la biodiversité et des fonctions des écosystèmes, mettant en péril les contributions de la nature aux populations. Les régions montagneuses ne sont pas à l'abri de ces menaces, subissant les effets du réchauffement climatique, de l'augmentation des activités récréatives et des changements dans les pratiques agricoles. Tirant parti des gradients d'altitude naturels des environnements de montagne, le programme ORCHAMP a été créé en 2016 en tant qu'initiative globale visant à surveiller, comprendre et prédire les répercussions des changements environnementaux sur la biodiversité et les fonctions écosystémiques associées dans les Alpes et les Pyrénées françaises.Au-delà de son rôle de surveillance, ORCHAMP a promu le développement d'outils pour l'intégration des données, les analyses statistiques, la visualisation et le traitement automatisé des données et des prédictions basées sur l'IA. Grâce à une combinaison de méthodes d'échantillonnage traditionnelles (par exemple, des relevés botaniques) et de technologies de pointe (télédétection, ADN environnemental, pièges photos et capteurs acoustiques), le programme offre une approche holistique pour comprendre comment la biodiversité fait face aux changements environnementaux. En présentant des exemples et des résultats clés, cet article donne une vue d'ensemble des avancées d'ORCHAMP et esquisse des orientations futures potentielles. Grâce à l'intégration de diverses techniques de surveillance et de traitement des données, ORCHAMP fait figure de pionnier et ouvre la voie à une compréhension à long terme de la dynamique de la biodiversité, une étape essentielle à la mise en place de stratégies de conservation efficaces.

ORCHAMP: an observation network for monitoring biodiversity and ecosystem functioning across space and time in mountainous regions

Neurogenesis is a lifelong process, generating neurons in the right amount, time and place and with the correct identity to permit the growth, function, plasticity and repair of the nervous system, notably the brain. Neurogenesis originates from neural progenitor cells (NPs), endowed with the capacity to divide, renew to maintain the progenitor population, or commit to engage in the neurogenesis process. In the adult brain, these progenitors are classically called neural stem cells (NSCs). We review here the commonalities and differences between NPs and NSCs, in their cellular and molecular attributes but also in their potential, regulators and lineage, in the embryonic and adult brains. Our comparison is based on the two most studied model systems, namely the telencephalon of the zebrafish and mouse. We also discuss how the population of embryonic NPs gives rise to adult NSCs, and outstanding questions pertaining to this transition. La neurogenèse est un processus continu qui génère des neurones en quantité, en temps et en lieu voulus et avec l'identité correcte pour permettre la croissance, la fonction, la plasticité et la réparation du système nerveux, notamment du cerveau. La neurogenèse a pour origine des progéniteurs neuraux (PN), dotés de la capacité de se diviser, de se renouveler pour maintenir la population progénitrice, ou de s'engager dans le processus de neurogenèse. Dans le cerveau adulte, ces progéniteurs sont classiquement appelés cellules souches neurales (CSN). Nous examinons ici les points communs et les différences entre les PN et les CSN, dans leurs attributs cellulaires et moléculaires, mais aussi dans leur potentiel, leurs régulateurs et leur lignage, dans les cerveaux embryonnaires et adultes. Notre comparaison est basée sur les deux systèmes modèles les plus étudiés, à savoir le télencéphale du poisson-zèbre et de la souris. Nous discutons également de la façon dont la population de PN embryonnaires donne naissance aux CSN adultes, et des questions qui restent en suspens concernant cette transition.

L'utilisation des nanotechnologies pour l'encapsulation de molécules pharmacologiquement actives (nanomédicaments) a permis d'améliorer transport de ces molécules dans l'organisme après administration. En libérant le principe actif au niveau des cellules et des tissus pathologiques, ces nanovecteurs contribuent à en réduire la toxicité, tout en améliorant l'activité thérapeutique. Ils permettent aussi de protéger les molécules fragiles d'une métabolisation rapide et peuvent promouvoir leur pénétration intracellulaire. Les nanomédicaments ont produit des avancées importantes dans de nombreux domaines thérapeutiques comme l'oncologie, les maladies infectieuses ou certaines maladies neurologiques. Ils ont aussi contribué à des découvertes de rupture avec la mise sur le marché du premier vaccin à ARNm (contre le Covid-19), et amélioré certaines techniques d'imagerie et de diagnostic. En fonction des pays et des indications thérapeutiques, entre 40 à 60 nanomédicaments sont actuellement sur le marché et plus d'une centaine en essais cliniques. Cette revue s'attache à décrire les caractéristiques et les fonctionnalités des différentes générations de nanovecteurs, depuis leur conception jusqu'à nos jours, en discutant des perspectives qu'offrent ces technologies pour la production de protéines thérapeutiques, pour faciliter l'édition génique (CRISP/Cas9) et pour permettre le blocage des points de contrôle de l'immunité en oncologie. L'avenir des vésicules extracellulaires et exosomes comme vecteurs de médicaments est aussi discuté. Toutes ces avancées obligent maintenant les chercheurs à réfléchir aux risques duaux, conscients ou inconscients, qu'elles peuvent engendrer. The use of nanotechnologies for the encapsulation of pharmacologically active molecules (nanomedicines) has enhanced the delivery of these molecules within the body after administration. By releasing the active ingredient at the level of pathological cells and tissues, these nanocarriers help reduce toxicity while improving therapeutic efficacy. They also protect fragile molecules from rapid metabolization and can promote their intracellular penetration. Nanomedicines have made significant advances in various therapeutic areas such as oncology, infectious diseases, and several neurological disorders. They have also contributed to groundbreaking discoveries, including the introduction of the first mRNA vaccine (against COVID-19), and have improved certain imaging and diagnostic techniques, too. Depending on the country and therapeutic indications, between 40 to 60 nanomedicines are currently on the market, with over a hundred in clinical trials. This review aims to describe and discuss the characteristics and functionalities of the different generations of nanocarriers, from their inception to the present day, discussing the prospects they offer for the production of therapeutic proteins, for facilitating gene editing (CRISPR/Cas9), and for enabling immune checkpoint blockade in oncology. The potential of extracellular vesicles and exosomes as drug carriers is also explored. These advances compel researchers to consider the dual risks, both conscious and unconscious, that they may pose.
